The visitors got their second seven minutes after the interval when Drogba chested down Wayne Bridge's long pass and then squeezed a shot beneath Petkov that trickled across the line.
Drogba (left) put the issue beyond doubt with his third goal in the 68th minute when he turned home a shot by England midfielder Frank Lampard.
The result leaves Levski bottom of the group but only a point adrift of Werder with hope still alive to capture the third place in the group ahead of the two meetings with the German side.
