The left-hander was trapped plumb leg before wicket and surprisingly the batsman chose to walk even before the umpire had ruled him out.
Zaheer made his comeback into the Indian team after a long time, having last played in the series in Pakistan in February this year.
South Africa won by 157 runs to score their biggest win over India after skittling the tourists for 91.
